Summary: My interpretation of what Elizabeth does after that certain scene in AWE...
AWE SPOILERS
It became too unbearable for Elizabeth.
“Turn the ship around!” she shouted as she threw down her hat and after a hesitation, they followed that command. However, one man wasn’t so loyal as he approached her, “This is madness. We’ll be caught just as before.”
“No…they will take no notice of us at all,” she said with a strange certainty, “douse the lamps.”
The dark ship was invisible as it neared the Flying Dutchman. Still, she stopped at a respectable distance and took a longboat the rest of the way. As she both feared and anticipated while she climbed up the side, the rest of the ship was lit and loud with the sounds of singing and drinking while he lay alone.
“James,” she cried in as soft a voice as she could muster under the circumstances. Red colored much of his uniform and his face was so pale that she thought she’d been too late. However, his green eyes saw her. She sighed in relief before hugging him and realizing…she was the captain of a ship.
“James, will you marry me?” she asked and his lips moved although no sound could be heard.
“That looked like a yes and I declare us wed,” she uttered, biting back tears and kissing him on the lips until she tasted crimson. He started to cough and she took his hand, saying, “I love you.” The coughing didn’t subside until he grew entirely still. Tears fell that she didn’t even try to stop as she looked at him one last time, noticing his sword was gone. She wondered why. Which of these monsters she’d encountered would have taken it as a prize?
It was James’ sword and it didn’t seem right to have him without it yet she’d have to go soon or risk being discovered. The thought of leaving him behind was sickening, but there was no way she could manage with him down the side to her longboat and no way to give him a proper burial. However, she took out the sword she’d taken with her, pushed aside his wig and cut off a lock of his hair. Elizabeth put the brown hair in a pocket and carefully put the wig back in place, her fingers lingering on his cheek before making the long journey back to her ship.
Once there, she sought refuge in her quarters where she looked down at herself. The clothes were ruined, stained with James’ blood yet she didn’t think she should be wearing them anyway. They were bright and joyous and she felt anything but that. Somehow, the attendants had survived and they had shown her the rest of the garments where she found one more appropriate. It was armor that she’d need for what was to come, with a black color for mourning.
James’ lock of hair was transferred to a new pocket and fresh tears shed. She knew she’d been truthful when she told him that she loved him. It wasn’t the same way she loved Will, but it was love all the same. Ever since the crossing from England, he’d been there for her and she now understood that she’d been naïve enough to think he always would be…appearing in the strangest places like Tortuga or the Flying Dutchman. Elizabeth laid a hand so that it rested on the pocket where the lock of hair lay and spoke, “I promise I will avenge the deaths of you and my father, James. Beckett will pay for what he did.”

Only you may want to consider putting this under an lj-tag for people who aren't spoiled. (Unlike me, who's a total spoiler whore.)
